I just received a new linear encoder strip. Its about a inch to long.

Whats the best way to cut and reposition the hole? And what side should I cut?

You cut the side without the hole with a scissor - you can attach one end to the other and use the old one to pull the new one throw.

Both sides have holes.

I guess I can use a regular hole puncher from wal-mart to make a new hole?
